You can add sticky notes, comments and highligts directly in the PDF you have stored in EndNote. Go to the right pane and the tab Attched PDFs
If you choose to open the PDF in a full window, use this icon: 
Use the highlighted functions below to add your comments. Everything is saved in your EndNote library and may be searched afterwards.
